Well I like this shot, well I would wouldn't I !
My wee SX, crossing the river Avon on the Fosse Way North of Bristol S.W. UK.
I took the bridge to the side as the SX don't like water.
Anybody found how to cure this? I'm going to remove the side stand switch and
move the regulator up higher for starters; but symptoms are;
ignition cuts out when bike goes through deep puddles unless you keep the revs up?

it's probably the spark plug cap or the connection of spark plug cap to wire. clean it and put a thick layer/lump of silicone sealant around the connection. make sure it sticks to the rubber - that's why it has to be thick. if you can, put it on while the plug cap is on place, so that it doesn't unstick/unseal as you bend the wire to put the plug cap back on the plug.

Thanks for the info CAT, will give it a go b4 I go out at the weekend. Has been most frustrating as I could count the puddles (usually 5) b4 it would start to die and if your in the middle of nowhere and the battery is a bit weak and no kick start, well enough said.

check the area where the alt is and ingition pick up..... water may leak in there and interfear with pickup coil
i will look at my spair motor and see if water can get there 
looked at motor there is a small drain hole at the lowest point on
the alt cover very close to the cdi box pickup coil
if stream fording is in your plans this needs filled
and some way for stuff to get out of that area designed
and a very light coat of sealer on the cover if you do a lot of wet riding

also, a very common cause of cutting out in water is the drain tubes from the carb not being able to vent when submerged, or water intrusion into the airbox. make sure the airbox is sealde well down low, and you can route the vent tubes into the airbox and see if it changes.
at a very wet enduro last year, my rm would die in any puddle deeper than 1 ft. it ended up being a loose spark plug alowing water to be sucked into the motor.... sometimes it is not what you suspect.
run the engine and wet down suspected areas, if it dies, you are on to it!

Water getting in the alternator cover doesn't normally cause cutting out, but it does cause rust. It usually gets in where the wire is, the rubber grommet thing. Standard practice to put a big lump of silicone sealant there. Big, extending up the wire so it doesn't leak with the wire moving. Seal the cover with Yamabond.
The carb vent tubes... the Baghira vent tubes go to T-connectors and then one tube goes down and one goes up along the side of the airbox, so that shouldn't be a problem. There's also the diaphragm vent thing on the RH carb -- the rubber pipe that comes from a metal pipe on the right side of the RH carb and goes to a plastic filter lying on top of the engine. I'd mount that higher with a cable tie if I was going to be riding through water. I'm waiting for a crankcase breather/filter to arrive for mine, then I'll find somewhere to put it.

Keep a clean dry cloth with you. When it happens, pull off the spark plug cap and dry it inside, dry the top of the spark plug, and it'll work. If it doesn't, it's the plug wire connection to the plug cap. If it still happens after you put silicone over that (but you must be sure the silicone sticks and doesn't leak - try to push some in between the rubber of the plug cap and the wire with a thin screwdriver or something first, then coat the whole area, thick), then pull the vent tubes up and loop them upwards, tie them with a cable tie to the frame ... if it still happens, get another plug cap.

mine i took out my alternator then i lubricate with WD40 then i seal it back. i put the silicone around the cover before closing it. when the silicone tends to harden then i cover it back.. till now i have no problem.. but another thing is that the stock exhaust system did limitate the rev... i solve mine by using Answer S11 exhaust.. or u can try using super trapp exhaust system.... not bad for the sound too.
